Dual boot

I am thinking to dual booting Windows 10 versions
One with Windows 10 pro 2015
And other Windows 10 pro mod
Can this cause issues when updating the modded W10?

Since it seems like you know how to do this the answer is No Problem..

Of course anytime you allow an Modded OS to update you stand the risk of loosing stuff etc..

Yes I know how to dual boot as had experience with several linux distros

But I am new to the modded windows

There's a standalone update. Will this automatically update the os?

If I flash the updated W10 mod iso on same partition. Can this affect the windows on other partition?

You have used some odd language there, process of updating / installing an OS isn't called flashing, that's not a BIOS or firmware.
Updating one OS won't affect another installation in any way.

As both are windows 10 but on different partition and share the same resources
If I do a standalone update/auto update

so as you understand both OS stand on different partition so updates or anything shouldnot be a problem..

As long as they are on their own partition, one installation will not affect the other. The only possibility is user error (if you forget in which partition you are currently working). I will also add here that if you plan to have for example some software on a 3rd partition and have both windows work with them, it might not work. Some applications install some of their files directly into some system folders. There might be ways to overcome this but it will be application-specific.

there are many try macrium reflect you can find that here.. a simple google search would have helped..
However on custom or modded windows.. a clean installation is always preferred.. you might face issues
